Immunoinformatics of the MHC class I Antigen Presentation Pathway

Abstract

Through the class I antigen presentation pathway, antigenic peptides of the intracellular pathogens are processed and displayed on the surface of the infected cells. Four major steps involved in the epitope processing are: a) cleavage of viral/bacterial proteins by the host proteasome machinery into peptides of varying lengths, b) binding of these peptides with Transporter Associated with Antigen Presentation (TAP) protein, c) binding of the peptide with the human leukocyte antigen (HLA) molecules, and finally, d) the display of HLA-peptide complex on the infected cell’s surface where it is recognized and bound by the cytotoxic T-cell (CTL) receptor. By virtue of the surface antigen tags, the infected cell is recognized, and is subsequently killed, by the cytotoxic T lymphocytes, in effect terminating the life cycle of the intracellular pathogen [1-5]. Immunoinformatics software tools can predict the binding sites for various enzymes and proteins that operate in the antigen processing pathway. In this chapter we will discuss immunoinformatics software that can be employed to study the evolution of antigenic epitopes at the above-mentioned four steps. Using the example of a viral sample peptide, we will take the readers through steps of bioinformatics analysis that allows one to predict how a peptide will be processed at each of the major steps of the antigen presentation pathway.
